Please open a new support topic in the WordPress support forums for Connections.
The issue is that
index.php is part of the permalink configuration. Connections is not compatible with that. Go to the Permalinks WordPress Settings admin page and remove the index.php from the permalink configuration. Not will that only make it compatible with Connections but it will also improve the SEO of your site.

OK, which one of the common structures listed do I remove it from. The only one I see it in is the “Common structure” and it reads like this
What all would I remove?
