Is it possible to search or filter the directory content using the custom fields entries?
What I need to do is to add 3 independant checkbox fields that represent 3 different organizations. Later on, a user must be able to display companies that are part of one, or many of these organisations.

Not without custom coding a hook which can search based on that meta. The better solution would be to use categories. It is possible to search by multiple categories. You can see an example of this on this 3rd party site:
The top three options in the search are separate category parents displaying their children categories as options.
