I currently have two directories on my company’s website. Ideally I’d like to set one directory where my members can login with a username/password we have set for them. But keep our other directory public. Would it be possible to enable private login setting for only 1 directory without affecting the other? I tried playing with the settings but it either keeps both directories public or both private.

The WordPress page of your second private directory, the actual WP page where you added the shortcode, change the publish status to “Private”. Now that page will only be displayed to logged in users.
Now, to help prevent data for the private entries from “leaking”, edit each entry which exists in the private directory and set the Visibility to Private.
