Reading the forums i am not sure i found the solution of what i have to do.
Editing or making new entries render the specific category empty.
Take a look at http://voreiamedia.gr/index.php/vrilissia/ where the 2 entries(after update) do not show up.
Can you please elaborate on the matter please?

Can you remove the
category
andexclude_category
options temporarily so the shortcode is only this:[connections]
Doe it now work? And can is see?
Also, one thing I just now noticed… I see that your permalink is setup showing the
index.php

GuestI edited the shortcode to [connections], the problem still exists.

Oh, wait…
I see you are using WP Super Cache. Please empty the page cache and exclude this page from the page cache. It is extremely likely this page was cached by WP Super Cache when no results were displayed and now that is the only page being shown because that is the page being displayed by WP Super Cache.

The shortcode was wrapped in a HTML
<code>
tag, removing this tag allowed the shortcode to work. Tip, when working with shortcode, any shortcode for any plugin, it is always best practice to do it in the Text tab of the WordPress editor.It probably worked before the WP 4.4 update but one of the changes WP did in 4.4 was tighten up its shortcode parser to make it more secure which means some things that use to work will no longer to work.
