In my connections installation (Great plugin, Highly recommend going pro!) I have three main categories with between 20-100 sub-categories. It’s an absurd amount of categories, yes, but it’s necessary in my case.
Parent categories are only there as a placeholder- a visual cue for what they contain, so I have been scouring for a way to remove the ability to select them. This way my users wont be tempted to select them at all.
I have found a post on stackexchange that I wanted to share with the community here, hopefully it’ll be useful. I haven’t tried to implement it yet, as I literally just found it and got excited to share, but I am pretty confident that it holds promise. Let me know if anyone gets it working, I’ll report back with any positive results of my own.

Not absurd … I know one user has over 4000 categories. There’s some performance issues with that many that I’m trying to work out as the admin pages take a little too long to load. I only have a few hundred categories in my testing site, but one of the improvements I already made yielded greater than 300% improvement on the manage page for me. On a page that has over 4000, that percentage only goes up.
So you do not invest too much time with trying to make the tip in the SO link work… unfortunately, it will not.
I am literally working on rebuilding every meta box on the add/edit manage page. What I can do it make sure there is a filter in place that you can hook into for the 0.8 release. I’m shooting for mid to end of November.
