I tried to look in the documentation with no luck, sorry if this is a dumb questions.
If I want to have nested organizations, so listing the departments within an organization is there a way to do that.
Also beyond contact can I list officers of an organization, or department?
I tries to add [connections] in the notes field and that puked, I am not sure if something can be done with custom fields. I know that Family allows you to add family members bit organizations does not.

Sorry, but this is not possible since no relationship is created between entries that have the same department. However…
You could setup the shortcode to filter by organization and then use multiple shortcodes on a page to list the various organizations.
Another option is…
Go to the Connections : Settings admin page, click the Advanced tab. In the Links section you can enable the Organization and Department link options. After they are enable, the organization and department link when clicked will filter the results by the org/dept that was click. One exception to the rule is… if the entry is an org, it will not filter by that org.

Thanks for the reply. I think I got a handle on the first part. I am going to play with families, I would like to be able to have an organization (using family list type) and put in the officers of each organization (president, VP, etc. )
It seems that two promising ways to do this would be to either add to the allowable relations, or change how the relations are tagged in the appropriate cards
I am open to either and would love to get your input. I can do some PHP not as good at Java script.

You could rename the relationships quite easily. See this QuickTip. That would very likely be the easiest and most update safe method at the moment. Give it a try and let me know.
