Sorry, but I am not completely following…
Depending on how you added custom fields, you would lose them when updating the plugin… I image the data is still safe in the database though. I guess my first question would be, how did you add the custom fields? Did you edit core plugin files? If you did, the only solution would be to restore the plugin from a backup.
There’s no code within Connections that has the ability to remove or delete a table let alone an entire database so I have no clue what to suggest. My best guess is something else caused the database to become corrupt. This can usually always be fixed by repairing in using phpMyAdmin.
I’m not familiar with the “My Card” plugin, nor could I find it doing a wen search so I’m unsure how this would relate to Connections.
Removing the files for Connections is safe because the data is stored in the database and Connections does not have any code that can remove the tables where the data is stored. The images are saved in the
../wp-content/connection_images/, those too are safe when deleting the plugin files.I hope that helps, at least little!

This is by design … once a Connections entry and user account are linked, the link is persistent. This is to prevent “hijacking” links by simply changing email addresses.
The only way to break a link to to delete either the entry or the user account.

If you add multiple items, you can flag one as preferred. That’s all. The only place you actually see an item as preferred is when you edit an entry or when you click the Show Details link on the Connections : Manage admin page. It’ll add an asterisk next to the preferred item.
The idea behind the feature was if an entry had both a mobile number and work number , one of the numbers could be marked as the preferred number. It’s a feature that really doesn’t seem that gets much if any use so it has not been extended out to the templates.

When publishing an entry, did you click the radio to set it as “Public”? If you did not, the entries default to “Unlisted” an unlisted entry will not show up as a result.

If changes are not appearing right away, that almost has to be a caching issue. I did look for signs of W3TC and WP Super Cache. Are you perhaps using any other caching plugins?
Also, the shortcode … sounds like you might have HTML or other invalid code within it. Make sure you always work with shortcodes using the Text tab and not the Visual tab. I suggest going back switching the to Text tab and remove anything that should not be there. Another item to check for, make sure fancy single or fancy double quotes are not being used. WP only supports using straight single or straight double quotes. On screen, the difference is very subtle. The fancy quotes will have a very slight slant to them. It could be easier just to re-type the quotes while in the Text tab, that’ll ensure the fancy quotes are not being used.
