The issue was not Connections … you need to adjust the settings in Plugin Organizer. You are basically locking yourself out.

I did the update required by Connections by deactivating Plugin Organizer, apply the update and then reactivated it.

As for the directory page displaying the shortcode instead of the directory. That was caused by an old cached version of the page being served instead of a version where Connections was active. Clearing the cache for the directory page corrected that.
