You can copy your custom CSS to a folder in the uploads folder. That way Connections will load it instead and it will not be overwritten during updates. Here’s the doc where you can learn more about this feature:

So, in your specific instance you could copy the file to this folder:

../wp-content/uploads/connections-templates/slim-plus/slim-plus.css
