Yes, I do believe I understand. You want to limit the depth of the category tree to only the root parents. I think this is possible, I remember coding support for it, but I have not tested it thoroughly and I can not remember exactly what state the feature is in. I think its complete and good to go.

Which template are you using? To make use of the feature, would have to make a simple PHP edit to the template.
