Performing a complete wipe and re-import would not be unacceptable.
It would actually be much, much more preferable than creating duplicates.

Is there a limited to the number of entries that could or should be imported at one time?

Ultimately we will have tens of thousands of entries but, we could break the uploads in to sub-sets if necessary.
