I just notice that you said version 3.0.1. There very well could be a bug in that version of the template so updating it may fix the issue.

There is another possibility…

After giving those links your shared another look. The theme or maybe a plugin could be messing with the WordPress global $wp_query->query. That could mess up the pagination URLs.
