Manually adding the files in the header probably is not the way to go as it will likely only cause more trouble.

I think I see the problem now after taking a second look at the page source. I bet the theme’s wp_footer() is not in the theme’s footer.php file. Can you check that? It that template tag is missing that will break all sorts of plugins.
